I ran into this exact problem a couple years ago and it ended up because i had locked doors with remote, but the battery in the remote was dying so it wouldn't always work, had the windows down i unlocked the door by pulling up the stem which made the alarm start going off, i pulled the fuse to temporarily relieve the alarm noise but i put then reattached and while the alarm was going off i put the key in the drivers door, turned to unlock, then lock, then unlock again and the alarm stopped. Lesson learned is you cannot lock with remote, then unlock doors from the inside without making the alarm go off.
