My remote, which I believe is a Honda factory remote (bought car used), stopped working the other day, and I assumed it was a dying battery, so I removed it (checked it on a battery tester, it is very weak) and swapped in a fresh battery.

Now the remote does not work at all. I was at Advance Auto and tested the remote on their IR signal detector - it sees the remote just fine.

Is there some kind of programming that has to be done on these remotes when changing batteries?

Check to make sure the remote internals are tight and secure, and that the battery is touching the contact points where it sits. Then try reprogramming it.
