Ok so i got bored one day after doing my h22 tranny swap and I started noticing my clutch slipping ever so slightly. I thought that cant be right i put the spacer and everything. I was using a 97 Prelude clutch master so I could run an adapter for an ss clutch line. I figured out that the piston rod was too long and it was always slightly engaged. I dont drive the car as often anymore so I took out the clutch master. I had a 98 accord clutch master and i compared the two. One is longer than the other, so i decided to swap rods. prelude is longer than accord one.

Remove C-clip and the rod comes right out. swap rods and the retainers and reinstall. you're done

I did a manual swap some years back, and i could never get the pedal to feel right. The spacer thing worked for a while and then the bracket began to wear cause i didn't put in an upper brace for moment forces put on the bracket from clutch use. I put in an upper bracket and that worked but still didn't feel right.

After some thought i decided to eliminate the bracket on the cabin side of the firewall and space the master on the engine bay side. I installed 2 homemade 5/16" spacers between the master and the firewall. So far so good. 2 days of driving and it feels perfect and super sturdy.

So in a nutshell i pretty much did what you did by effectively shortening the rod length. If you did the spacer thing on the engine side you could do away with the washer spacers in the cabin.
