is there a difference between the 5spd and auto harness for the dash harness?

Yes but if you are thinking of a auto to manual conversion it is very easy to do.

well i have a 5spd and my mechanic says i may need a new harness since the p/o hacked up a bunch of wires behind the dash

get the one that is oem to ur car if its auto get a auto
if its 5speed get a 5speed

Way different. I did the 5spd swap with OEM harness. You won't believe how much crap autotragic has. I have both 2000 EX 5spd dash harness's for a sedan.
