What do you guys think about bars over you sub? Cause I feel like when I put **** back there it's gonna end up doing damage to it someday. But I also feel like it won't look too appealing..

Keep it simple.
Buy one of the OEM cargo nets and use that to protect the sub. I have about a 6" gap between my box and the cargo net and have never had any problems.
