You really should weld the holes. Filler is not the correct way to do this. Your trunk sees alot of movement so it can easily crack. If you really don't want weld, atleast JB weld some alumminum to the bottom of your trunk. That will insure that the bondo doesn't just pop out. Infact, you may want fill most of the hole with JB weld while you are at it. Then just put a bit of filler on top. If you mask the area while you apply filler and sand, you can possible aviod repanting and just touch it up since it will most likely be hard to see under the spoiler.
If you are respraying the trunk lid however, find a friend that can weld and pay them $30 or buy them some beer. It's not something that would be difficult for someone who can weld.
