Headers are a bitch. That is the nature. Think about how many times those studs/nuts have heat cycled. Probably multiple times a day for the life of your car. Be prepared with the advice above and it isn't as bad. Installing a header, or taking the oem one off for the first time is one of my least favorite things to do and I expect to round a nut or break a stud. Next time, order back ups. It's the nature of the beast.
