Help with Car problem?!

Hey guys,
Heres the problem: about two weeks ago my brother took my car on a road trip (my parents just bought him a car and he didnt want to take it...plus i was getting a $150 detail out of it) but anways in colorado the alternator "died". They put in a new one and all that, but i noticed yesterday that right after i start my car...at night...the lights will flicker. Not just rpm flicker its flash up and down rapidly and noticeably... and this is all the lights: headlights, instrument cluster, etc. After you drive for about 20 mins it goes away.... Any ideas to the problem?

02 EX V6 sedan, 114k miles
I have an aftermarket stereo, and i plug in my ipod and radar to my dc plug.

check the charge on the battery.. sounds like the battery is dying... u running a sound system?

change or charge battery...my alternator died on the road too awhile back..i switched it and got a new one...but my car kept acting up...changed battery and bam ...problem solved...good luck bro
