No difference in anything besides the tips, maybe the mid muffler. Other than that they are the same, just find the 06-11 si, 8thgen accord, or the ap2 tip. They all are bolt on to the stock muffler.
Roy is located in LA also, might be cheaper to just pick it up from him.

However there is a difference! Ap1's have a twin loop design, while Ap2's were more of a straight through design. Idk what the hell the "cr" means, other than the difference from ap1/ap2. Theres here say of the CR model flowing better..but I'm certain you would never feel the difference. Its mainly a sound difference..Cr being louder & a bit more raspy, while the non-cr was quiter and had a deeper tone.

ap1 has a nicer sound I think..more of a deep but quite sound. Roy = darkside? If so Roy what model do you have? For sure its a twin loop? Thats what I'm after, pm me a price!
I also believe thats why the newer civic muffler sounded raspy in the link provided by cjsaccord. Its a stock accord exhaust with a civic muffler..sounded raspy compared to the twin loop ap1 muffler. Because the civic muffler is very very similar to the AP2 muffler..semi-straight through, just is a smaller muffler over all. I didn't save the pic of it when I found it..but almost identical to the AP2 other than the case size itself. Even on stock 06+ civics they sound a little raspy/hollow sounding...you can see here.

The rsx type s or should sound similar to the Ap1 muffler, maybe a little more hollow sounding..its baffled pretty well & only becomes semi-straight through when at a certain pressure..around 5000rpm on a stock rsx. It works off a flap type deal that opens up allowing more flow at a certain pressure.
Either way they are all stock & you won't gain anything thats notable, other than sound. Maybe this thread will help new guys like myself when picking a stock muffler replacement, or anyone looking for info on it..
