The pause you heard/felt is a fuel cut from the ECU between shifts. This happens on both the 04-08 TL and 03-07 Accord auto trannys -- both models use the same tranny. This helps reduce wear on the clutchpacks.
In contrast, this same method can be done "manually" on other auto trannys. Just let off the gas when you feel the clutchpacks begin to engage for each shift, let it go into the next gear, then get back on the gas.
This is what I do with my 06 Accord 5 speed auto that is in my 01 Accord. I have to do that because I use a 03 CL-s 5 speed auto ECU, which does not have the fuel cut. Mr. Smalser has advised owners to do this in their 2nd gen TL/CL. Can also be applied to the 6th gen 4 speed auto.
** On Youtube there is a civic with Turbo J-swap, using an automatic tranny. He uses a tranny controller along with the AEM EMS 2 and has the EMS set up for a fuel cut between shifts. Saves the clutchpacks.
I always did this back when I had my auto, as soon as I found out it was fragile, which wasn't long after I got the car.
Another good thing to do, at least for a the 6GA V6 auto, is keep it in D3 unless you are going above 45mph or so. Helps to keep the car from gear hunting at mid range speeds, especially with the "hidden OD gear".

Would there be a way to run a tranny controller on the 6th gen 4 speed auto to help prolong the life?
