Pardon my bumping my own post, but the vast majority of electrical problems have now been solved. All the wiring has been repaired, and the car is like-new again.
I did manage to blow my new alarm-starter though, my ebay headlights shorted, and despite blowing the modules onboard fuse, it took out the PIC microcontroller too. Not a big deal, I'm designing a GSM/arduino based alarm/starter pack to replace it. Nothing is more secure than a home-made setup. At least then a thief can't already be familiar with it.
