So the aem ems only works with the automatic engine harness, auto motor, and manual tranny??

Fixed. AEM did this because the auto motors are WAY cheaper and more accessible. It's not "stupid," it is actually impressive that a giant company like AEM had the enthusiast's pocketbook in mind when they built the box.

It had to be one or the other since the auto uses MAG pickups and the manual uses HALL pickups.

yes I have everything from a 6 speed cls and I plan on boosting in the future.

Unfortunately, you'll have to convert your 6mt motor over to all the auto sensors and run the auto harness, as the CKP/TDC sensor pickups are incompatible on the manual motors.

Have you already swapped the motor? If not, I'd sell it complete with the harness and ECU, pick up an auto motor and harness and the AEM EMS, and swap that instead.
